Im not sure that there are any i would swap despite there being some really good alternate versions, cant think of one. Whilst the acoustic WMGGW is gorgeous and would a real highlight if released on The White Album , the heavier version with Claptons guitar work, George’s vocal, Pauls piano and harmonies and Ringo’s drums is rightly hailed as a classic and the one i would opt for.

“Your Mother Should Know ” is one where I definitely like the Anthology version better. I guess because Paul’s vocals are so raw and untouched, yeah..
"Please don't bring your banjo back, I know where it's been.. I wasn't hardly gone a day, when it became the scene.. Banjos! Banjos! All the time, I can't forget that tune.. and if I ever see another banjo, I'm going out and buy a big balloon!"

The part where he says “quit singing with your mouth” I think he was referring to George. Any other ideas on to whom he was referring to?

I think he’s talking to George.. but I thought he said “With ciggy in mouth”.. both are kinda weird. I learned something today!

I don’t know if I would have chosen it for the final album over the completed version, but I think that the alternate Ob-La-Di, Ob-La-Da is interesting.

Welcome! The alternate take of Ob-La-Di Ob-La-Da sounds more “reggaeish” to me.

The acoustic version of While My Guitar Gently Weeps is incredible. Why did they drop the third verse?
YES
I mean, normally, I’m the sort of person who thinks that whatever was on the record was what was intended by the divine Beatles and therefore right.
But this is a huge exception to that– maybe it’s because I’m a sucker for acoustic ballads and demo-y things, but this version of WMGGW is just so much… better. In fact I never truly appreciated what a great song it was till I heard the acoustic version (shoot me– I don’t like the WA version much– it’s not gently weeping enough for me, more like loudly wailing).
I suppose Not Guilty on White Album would’ve been nice too… but no, he could only have two a side, and it couldn’t replace any of the ones already on the album. Sigh.
And now I’ve got to go listen to Leave My Kitten Alone and That Means A Lot …

I only have the Highlights, so I’m not familiar with most of them, but I love the Anthology version of While My Guitar Gently Weeps . But I’ve already said that before, as quoted a few posts earlier…

Betraying my ignorance here, but how are the Anthology versions “different”? How did they achieve their “difference”? Who made it possible? Why?

The Anthology versions are often earlier recording takes.
For example, the version of Across The Universe that was released on the Let It Be album is a stereo mixing from Take 9, whereas the Anthology 2 version of Across The Universe is labelled as Take 2.
(There is also a version that was released on the charity album No One’s Gonna Change Our World. This is based on Take 8 but sped up considerably and includes added bird sounds, with backing vocals by Lizzie Bravo and Gayleen Pease.)
Of all the versions of Across The Universe , I agree with AG’s post above as I also prefer the Anthology 2 version:
